dremel with a tiny carbide burr works great for getting every speck of rust out. then spot prime/paint. and flat down with fine paper then polish. pretty much what you said yourself:thumbup:

maybe you have a tall block fitted?
4t has same ratios as chc. both have 90mm drive flanges, unless your's have been swapped to 100mm. you will need to check the inner cv joints before you start swapping boxes. maybe they are at fault.
I would be checking/replacing ignition switch (electrical bit). they are not that expensive, and if it's not been renewed before, might as well do it now:thumbup:
I wouldn't say it would be running noticeably lean as both PL/9A have about the same peak power output. you could probably get a kn panel filter to fit the original box. wouldn't worry too much about...
